Nothing particularly SCARY, but uneasiness in some of the levels in Psyconauts. Some of the Daedric ruins and crypts in Morrowind are a bit menacing.

And of course, Sonic underwater. Dang.

RE: Fear in non-horror games.
For me it will ALWAYS be those freaking Dianogas in Star Wars Dark Forces, to ANYONE who has played that game when they were younger and it will be the 3rd level in the game when you are in the sewers and you are walking around in the waste and this tiny eyeball sticks out and you go "aww what a somewhat creepy background thing..." AND THEN SUDDENLY A HUGE ASS MONSTER COMES OUT TAKING A CHUNK OF YOUR HEALTH REGARDLESS OF YOUR SHIELD!

Fuck those things! They are the reason I can not go in water in video games, AT ALL!

Well, for me, it has ALWAYS been those re-deads in LoZ: Ocarina Of Time. There was a cave where you could learn a special song (the "Song of Light" I think?), but there were ALSO these kinds of monsters hanging around, so when I noticed one of them was, like, 3 feet away from me, I jumped out of the sofa I was sitting on... and started sobbing when I forgot that had to move Link out of the way (Yeap, I died...)

I'm gonna have to go with the Scarecrow segments in Arkham Asylum. Not so much the actual fight but the lead up to it when everything starts going mental. Messes with your mind.

RE: Fear in non-horror games.
I remember as a childhood, when i used to play Mario, then I used to fear basically of two things. Firstly while jumping from one surface/platform to the other, he may not fell down and the second one at the end part of each level when he used to come near the dragon. Actually t that I used to fear as well as remained careful a lot, because the dragon won't remain stable any longer.

Actually now that I think about it, Super Mario 64 had 2 things IN WATER that freaked me out, the big fish in Tiny Huge Island AND the eel thingy in Jolly Roger Bay.
I seem to have a few examples of enemies in water that freaked me out.

I personally don't find many games actually scary however, Clocktower is absolutely terrifying...

Pikmin still scares me on edge because Im like
'Okay, MOVE THIS PART. MOVE IT...MOVE IT QUICK THE TIMER IS GOIN DOWN ;__; '
And when theres Bulbaurs coming after you, and one of your Pikmin trip and get eaten, you cant help but wimper and just recover the rest of your group.

It's been a very long time, so my memory is a little hazy on exactly where this happens. It's in DK 64 so I'm sure one of you will be able to help me out.

I think it's inside a pyramid where there's a golden banana just sitting there. Yup, it's a trap. The voice that says "GET OUT" before putting a sniper site on you scared the ever living daylights out of me as a kid. I never did go back for that banana.

I didn't even have Mario 64 as a kid (I still had opportunities to play it) and that Piano still scares the shit out of me.

Dead Hands remain the scariest enemy I have seen in any game.

Metroid Fusion SA-X? I cried with fear.

RE: Fear in non-horror games.
In Metroid Prime Hunters, going onto a new planet would spark a battle with someone, this happens a lot, it used to scare me since you had to fight them if you encountered them.

Also, once in Halo, the level where the flood are introduced, I was stuck at a part and tried to jump onto something, I was jumping for about 2 minutes, in the same place same way, I soon looked behind me and a combat form was there, just staring at me doing nothing, I didn't shoot it until it hit me when I moved away.

SA-X.

Funny, I've only ever felt scared from things that aren't scary games.
