I think the best controller is the Xbox 360 one, apart from the D-Pad and Sticks, it's perfect, everything is in the right place, it feels good and doesn't hurt your hands after long play sessions, same with the Gamecube's, both of those are great.

Dreamcast is good too, but it's a bit wide, and fat, but great none the less.

However, the worst controller will have to go to the Playstation's, due to the fact it's too wide and small, the triggers do not feel right, but apart from that it's good, the D-pad and sticks are perfect.

So what about you guys?
I'm basically the exact opposite, for the same reasons.

I think the Wii + Nunchuck is the worst controller. It's uncomfortable, it hurts your hands after only a couple hours of play. It is unnecessarily two separate components (which are connected by a cord that should be much longer or wireless). It's just not designed for the type of gameplay that most games have.

The second worst, I will say, is the XBox 360 controller. It's bulky (which makes it less than comfortable and awkward to hold). It also feels wide (like you're hands are not where they should be). The analog sticks are awkwardly positioned (not ergonomic at all), and don't even get me started on the shoulder buttons. Aside from the bumpers being ridiculously cheap and sticky feeling, the trigger buttons just don't feel right in the hand (They feel loose, and too sensitive). the D-Pad is just a nightmare to use. It's in probably the worse place it could be. It doesn't make sense to the outward direction of the controller body (which makes it very awkward to hold). Now, I'm sure I wouldn't have a problem playing games with the XBox controller, it's easy enough to get used to and comfortable enough to justify using, but I definitely wouldn't call it one of the best controllers.
I also personally don't like the feel of the Xbox's X, Y, A, and B buttons.

Now, onto controls I like/think are the best.

I really like the SNES controller. It's small, but the curves make it comfortable in the hand. The buttons are all placed in natural positions that don't take extra effort to get to (you could argue about the start and select buttons, but I don't think that's really an issue). Overall, I just really like it.

Next, I would say, the Playstation 3 controller. It's totally ergonomic. Everything feels like it's where it should be, and like the SNES controller, the buttons (and analog sticks) take no extra effort to get to. The D-pad lines up perfectly with your left thumb, and same goes for the Square, Triangle, X, and Circle buttons for your right thumb. The analog sticks are positioned for easy access, which makes using them smooth, and makes gameplay seem seemless. The shoulder buttons are designed how I feel they should be (R1 and L1 are in the front, and are used for main purposes, such as aiming and shooting or performing commands. The L2 and R2 buttons are placed behind, and are generally used for secondary commands, such as throwing a grenade, rleoading or switching weapon. They're springy, which makes them great for quick taps, and performing quick actions. I would also say that, since all PS3 controllers are wireless, and are rechargable, you don't have to worry about replacing batteries or having a corded connection.

I also like the Gamcube controller, although I hat the shoulder buttons for it.
