In Arkham City, if you go to the Jokers lair there is a pregnancy test on the ground which reads positive, mentioning that Harley Quinn is pregnant with the Jokers baby.

The Scarecrows mask from the first game "Arkham Asylum" is lying in the hay in some areas of the game.
