The cannon sound from Super Mario 64 can be heard during the scenes where Tony Stark is donning the Iron Man suit in Iron Man 1 and 2 (in his house in the first one and during the Expo in the second)

Clarification - The canon spinny sound, not the actual canon shooting sound

EDIT - Would be nice to get the actual moment because I may have heard the sound just due to the suggestion that it may be there

I would believe it's a stock sound that is used. Not technically a SM64 only sound clip, but one of those free sound clips. Similar to the Wilhelm Scream. You can find it in Kill Bill during the Black and White scene fight but also in opening to God of War 3.
Just what I think it might be anyway

I'm pretty sure it's just a stock sound. It's a generic mechanic sound.

This. If you pay attention you'll also hear Doom's "door opening" sound EVERYWHERE in movies and other games.
