In the Sonic Adventure 2 beta, Sonic, Knuckles, and Eggman were the only planned playable characters. Shadow and Rouge were to appear in cutscenes, but not playable. Tails wasn't shown, so it was assumed he wouldn't appear in the game at all.

Also in the beta, Shadow was named Terios (meaning reflection of), and Rouge was named as Nails to contrast to Knuckles.

In the Sonic 3 manual, Knuckles favorite food is grapes. This is shown in Sonic Generations, where in Sky Sanctuary (a level from Sonic & Knuckles, and where you un-petrify Knuckles) grape vines can be seen growing on it.

Final Fantasy: Mystic Quest was created only for the American audience because Square thought the Americans didn't understand RPGs so they made a super-simple Rpg for the US. The game was taken to Japan as Final Fantasy USA: The Mystic Quest, and in Europe as Mystic Quest Legend. The name change in Europe was because Final Fantasy Adventure (The first Seiken Densetsu) was renamed in Europe as Mystic Quest. These two games were the first FF games released in Europe.

Squall Leonhart's (the protagonist of FF 8) birthday is in August, the 8th month of the year. His zodiac makes him a Leo, referencing his connection to lions.

In Viewtiful Joe, when talking to Hulk Davidson, he asks Joe "what're you, some sort of Mega Man or something?" referencing Capcom's own Megaman series.
(I'll add more later.)
