IMO,these can be debunked in some form or fashion,but again,they are just an opinion:
1) Labrynna and Holodrum both are seprate lands that arent part of Hyrule
2)Koholint is a dream island that will cease to exist(and does) when the Wind Fish awakens
3)Since the events of the "Hero Falls" timeline and the "Adult" timeline dont truly match up,the Great Sea couldnt have been formed in Zelda 2,as Ganon wouldnt have caused Hyrule to be flooded then
4)The Lost Woods do move around some,as in Twilight Princess,they are the remains of Hyrule Castle Town from OoT(Hence the Temple of Time being deep within)
Can't you find the Master Sword in Seasons/Ages by digging behind the item shop or something? I know it requires you to continue off the other game
Also Ganon doesn't flood the world, the Gods do. This is most likely done by Nayru, specifically
