In Atomic Bomberman for the PC, every time you kill a character, your character says a phrase, but originally they had recorded voice clips with profanity in them. They are recorded by Billy West and Chuck Adler, and they record all phrases for every character, hinting that these tracks aren't just them kidding around, and they were meant to be in the game.

In Marvel Super Heroes vs. Street Fighter, The JP Version included a character named Norimaro, based on Japanese comedian Noritake Kinashi.
He wasn't included in the Int. versions, but it's hinted that he was planned to as his files are in the Int. versions, and all of his attacks, win quotes, and ending are all translated.
He also has an unused Hyper Combo where he fantasizes about Capcom characters in a seductive pose, causing a massive nosebleed. the characters he fantasized about include Chun-li, Cammy, Morrigan, Felicia, Sakura, and ummm..... Zangief.
Petey Piranha, Paratroopa, Hammer Bros., and Mii Outfit C were all going to be playable characters in Mario Kart Wii, along with the Chain Chomp returning as an item, before being replaced with the Bullet Bill.
In Paper Mario, the theme for getting a partner is different in JP Version, than the US version. The reason for the change is unknown.

There are several Unused Mini-Games in the original Mario Party, including All or Nothing, where you had to hit one of three blocks, and hoped you got the Mario block. It was most likely removed due to being too heavily luck based. A game called Tour de Mario, is assumed to be a cycling game, as there is no preview picture, and where it would says "NOW PRINTING!"
A mini-game called Bungee Jump is in the games coding, but can't be triggered, and causes the game to crash if tried.
Another mini-game called "Same Game" is fully functional and complete with music as well.. It is exactly the real Same Game.
The last unused mini-game was called Yoshi's Tongue Meeting. It's playable, but still incomplete. You sit on a Yoshi (Unless you are Yoshi), and you have a baby Wiggler on your tongue. You extend your tongue, and give the baby to it's mother. You have to hit A at the right time, or else you lose.
Unused Yoshi transformations in Yoshi's Island include a mushroom, a plane, and a tree.
In Super Mario 64 DS, you only can fight Chief Chilly with Luigi. But glitching through the mirror, you can fight him with Yoshi. He even has new dialogue meaning that Yoshi was meant to fight him.

The distortion in Kamella's Wand in Super Mario Galaxy is the Gamecube logo.

As their names are all camtest, they're assumed to be testers for the NamCam portrait feature.
In Sonic Riders, when Eggman is talking in the first cutscene, on the top right screen, you can see artwork of Sonic Heroes Sonic, with a screenshot of the original Sonic Adventure. It can also be seen in the intro to the level Metal City.
