What do you mean by "paradox" ? Surely the fact that crossbows existed at the time of AC:I means that this isn't a time paradox. A paradox would be if he was seen driving a minivan to the closest supermarket.
Ubisoft Montréal probably just decided to take it out of the game. Good find nonetheless
I wasn't exactly sure if it existed in that period of time.

I know that after this you said that you were joking, but he didn't travel in time and I'm not even sure if the Apple of Eden can do that.
What happened though is after Al Mualim was killed. He then found Abbas, who was enraged by Altair's actions. As Al Mualim's body was burnt, Abbas claimed that it was against the Creed, considering Altair a betrayer.
Hearing Abbas' word on Altair's actions, other assassins were also enraged, and engaged Altair into fierce battle, but failing to kill him.
But as Altair was distracted, Abbas somehow claimed the apple and attempted to use it. However, it proved to have too much power for him to withstand, and the apple seeemed to have lost control and consume him.
However, Altair reclaimed the apple and managed to save Abbas, then he stared at the apple and asked it if it would teach people knowledge or lead them to destruction.

After that, he left Masyaf and went on a "journey", thus meeting Maria.
After a few years, he returned to Masyaf and found out that the Creed accepted Abbas as their leader. Altair confronted Abbas, but that only led to the death of Maria, and the exile of Altair.
Altair left Masyaf once more, and at circa 1247, he returned once more to Masyaf as an "old man" confronting Abbas once more, this time succesfully assassinating him and becoming mentor.
