Some of my favorite bosses are: Smithy, Culex, Exor, Jonathan "Johnny" Jones, Ganon(OoT).
My favorite of all time has to be Trinexx from A Link To The Past

I have to say Jecht (Sin) at the end of FFX, great battle with great music.
