Definitely Baten Kaitos Origins for the Gamecube, that game is seriously one of the best put together games I've ever played, but it seems no one has ever even heard of it or it's predecessor Baten Kaitos.

Definitely underrated.
Little King's Story was a bit underrated. I remember myself playing this game lots of hours. Ah, good times...
Cannon Fodder. Everyone always forgets about Cannon Fodder. Great little game.

had a good soundtrack, great gameplay, unique level design but still god bad reviews.
It's a great game really.
Psychonauts, the game has an amazing story and is hilarious.

Still my favorite ever game
Mystic Heroes on Gamecube. The game only has a 6.3 out of 10 rating on IGN but I always had a blast beating the crap out of people back in the day. Still do.
