I have to say the Mario easter egg in Assassins Creed 2, where Ezio's uncle just bursts out and says "Its a me, Mario!" then quickly returns to character. Its just so random.
Another one is in Witcher 2, in the beginning you can see a dead assassin's creed assassin next to a pile of hay, like he missed a leap of faith. The witcher even says something like, "They never learn".

One time when playing my Pokemon Crystal version years ago when it came out I decided to go after Missingno... like every kid back then. I know everyone knows about Missingno and how it can screw up your game, but something cool happened with mine.
For some reason, it messed with my Feraligatr so that whenever I battled, my Feraligatr ALWAYS got exp. points as if it had an exp. share, even though it didn't. I could put the thing in my box and it STILL got points. He would get the full amount of points though as well as whatever pokemon it was I battled with.
The Missingno encounter still messed up other aspects like on occasion it wouldn't let me go to my box and symbols would appear everywhere instead or sometimes it wouldn't let me save, but nonetheless the file still worked for about a year before finally corrupting and I had to start over. It was pretty cool.
Mine will always be the Gamecube easter egg where when it's starting up and you hold Z it would sound like children laughing instead of the normal start up noises. It's my favorite because it's the only one I've actually discovered without any help.

There is also another one on the Gamecube where you plug in all 4 controllers and hold Z. Go to the 26 second mark and it's that one.
