Urk... That's sooooo hard... I'm an immature little goon so I loves me some cartoons. However, not really modern ones, so Imma go off topic (sorries). I guess I'd rank them like this:
10. Jem and the Holograms
9. Dastardly and Muttley in Their Flying Machines
8. Road Rovers
7. The Adventures of Tintin
6. Batman: TAS
5. Venture Brothers
4. Pepper Ann
3. Disney's Gargoyles
2. Home Movies
1. Reboot
What's funny is that I got so bored one day I just threw together my top ten animated theme songs of all time:

By modern, do you mean in the past few years, or shows that are currently running new episodes? Also, does anime count, since it is technically a cartoon, just a cartoon from a different country? These will have no real order, just the order they come out of my mind.
1: The new JoJo's Bizarre Adventure anime that aired last week. Mainly because I've been waiting years for a proper JoJo anime, and this one is looking really good.
2: Avatar the Last Airbender. Not Korra, though. I don't know why, but Korra doesn't feel the same to me, so while I think it's a good show, it certainly does not live up to its predecessor.
3: Regular Show, due to me being a semi-mature college guy who laughs at all the ridiculously stupid things that happen in the show.
4: Futurama
5: Adventure Time. Does anyone need a reason to enjoy this?
6: American Dad, the only Seth MacFarlane show I like.
7: Gurren Lagann. Because it is the manliest thing ever.
I think that's a good uneven number to stop at.
(Minor Edit: these aren't the only shows I like, just the only ones I can think of at the moment.)

I'll add a couple to my list 1 Korra. For obvious reasons. 2 Phineas and Ferb I watch this one with my kids and it's grown on me. 3 Regular Show I don't know why I like this one to be honest.

Futurama and FMA: Brotherhood

Always been a Ben 10 fan, so that's on the list. Haven't really had a chance to sit down with Korra, but from what I've seen it'll be on my list when I have a chance to watch it. Adventure Time has really grabbed me as of late.

What's the cut off limit for "modern"? 2006?
I haven't watched any cartoons lately. Apparently Adventure Time is worth watching.

Yeah I have not watched cartoons in a long time
I am replacing "modern" into "in your whole life"
1) Superjail
2) Hmm I think either The Oblongs or Mission Hill
3) Rocko's Modern Life
4) Ahhhhh Real Monsters
5) Dexter's Laboratory

I haven't seen cartoons in a while, but the ones I know of, these are my favourites, that are Modern.
Pokémon Anime (The new Black and White one)
Futurama
Young Justice
Boondocks (If that counts)
Simpsons
American Dad
South Park
Heh, last real cartoon I watched was probably Arthur or something that came on T.V. after school
