In Super Mario Sunshine, in Bianco Hills, if you load the first mission, the bridge to Petey Piranha is broken. However, you can use the water strider enemies to bounce you across the gap. If you get to the top, and talk to the man dancing, he'll say, "Hey aren't you getting ahead of yourself? shouldn't you be doing something else first?" referencing the fact that you skipped the entire first mission and went straight to the second.

In Paper Mario: The Thousand-Year Door, In Chapter 5, the data disk you grab in Grodus' room is a Famicom Disk System disk. When you put it into Grodus' computer, the FDS Bios play.

Sonic's ability to grind was heavily inspired by Jet Grind Radio's skating gameplay, as both games were being worked on at the same time. Grinding is also the reason they got Sonic and Shadow to get SOAP shoes, which are the only two characters that can grind.

In Okami, to make cherry cakes, Mrs. Orange uses the Shun Goku Satsu, a Super used by Akuma of the Street Fighter series. Also, in the Dojo, when Onigiri-Sensei transforms from old man to strict teacher, he makes the same poses Viewtiful Joe does when he first transforms.

Kingdom Hearts re:coded was originally meant to use the talk boxes of Kingdom Hearts 358/2 Days before using full body sprites, and some of them can be found within the game's code.

There is technically a "bad" ending in Paper Mario: The Thousand-Year Door. When the Shadow Queen asks you if you want to join her army, if you say yes, the game fades to black and says: "The Shadow Queen gain control, and for Peach, Mario, and the world it was Game Over."

There is something similar in Super Paper Mario. At the beginning, when Merlon asks if you want to be the hero, keeping on saying no, and Merlon will be sad, and talk about how the world will end. Then you get a Game Over.

In Paper Mario: The Thousand-Year Door, A Toad in Petalburg breaks the 4th wall, and is playing real-life Nintendo games. At the beginning of the game, he is playing Paper Mario, and says the Bow, the Boo partner, is "the cutest BOO OF ALL TIME!" Later in the game, He is addicted to Gameboy games, but especially Fire Emblem. Towards the end, He is playing Paper Mario: The Thousand-Year Door itself, and he says that the ending is worth playing the game all the way through.

DYKG edit: credit issue fixed.
Just researched the little toad in Petalburg, he actually talks about Fire Emblem first, then Paper Mario. I can't find any information on what he says about PMTTYD though, could you supply some evidence of it?
Actually, doesn't he also talk about Luigi being playable in a later Paper Mario game, referencing Super Paper Mario?

Chuggaaconroy talked about it.
